      We are using group policy preferences to map network drives.

      Sometimes at login, the user doesn't have any drives. Some times rebooting help, sometimes not.

      Once in a while, all the drives will be there, but they all have red X on them, if you click on them, they open and work fine however some of our internal applications will not work, since they think the mapped drive isn't working.

      Some users have no issues, some users have issues all the time.

          Is it generally an all or nothing thing? If that's the case do you have the "Always wait for the network at computer startup and logon" GP object set to true?

            This GPP all or nothing is why I prefer the old school batch drive mapping..

            If there is a network connection, I never have issues with the NET USE command.

              Did you enable the option to Run in logged-on user's security context (user policy opition)?

                These 20 drives are mapped for all users? or based on group membership?

                There is a Reg setting you can use, and also use the Reconnect option in the GPP. It goes into great explanation of why this happens.
